You'd have to take the Coaster train to Oceanside. In Oceanside you'd take the Pacific Surfliner. It's not at all straight forward. After about 5 hrs on the train you'd then transfer to either the Coast Starlight train or the Thruway Bus. It would depend on what time you choose. You'd change in Santa Barbara.
Then after 6 hrs on the bus (longer for train) you arrive in San Jose.
Another option would be to take the train from Oceanside to Monterey. You still have to change trains, though. It just would likely be a more scenic drive at some points along the coast. Not the whole way but you'll have some views. Monterey isn't very far from San Jose.

Why not take the Metrolink to union Station from Oceanside. You can take a cab and it is not far from Carlsbad to Oceanside. From Oceanside one takes the Coast Starlight and gets off in San Jose. yes there no through trains and one has to transfer but if one is a train buff, this is a nice ride
This is not an easy trip regardless whether you train or fly. As you can see from above, the train is problematic. Flying is a bit easier but you'd have to get south to San Diego airport or north to Orange Co. airport to get to San Jose. There is a (very small) airport in Carlsbad but would require a transfer. Good luck.
Southwest as 6-8 flights per day between SAN and SJC.
And when the mythical bullet train is built (it will reach SAN sometime in the 2030s) you'll still get there faster and cheaper on Southwest.
