Baggage size: flights La Costena

I’m planning to take a flight from Ometepe to San Carlos in July.

It seems that max. size of luggage is 114cm (width + length + depth) and I will exceed that size (almost every traveller’s bag does)

How strict are they as an airline? Do I risk that they refuse to let me on the plane? Or will I just have to pay a fee?

They usually don't care much about the size, but rather the weight. If you're over their 35 lb. limit They might charge you a little extra. The only time they really care is when the flight is full and they have to manage the weight of the airplane. In some cases they might not allow you to exceed the weight limit but I've never seen that happen and I've traveled the airline dozens of times. Also, with the current uncertainty in the country, many people have unfortunately canceled their travel to Nicaragua and many flights are running under capacity so total weight is less likely to be a big concern.
