Shinjuku > Marounchi Line (to Ikebukuro) > Ginza

At ginza Transfer to the Hibiya Line > Tsukiji.

Will be around ¥200

There are several ways, but I'd take the Toei Subway Oedo Line from southern area of Shinjuku Station straight to Tsukujishijo if I were you.

and be prepared for any route you take to be pretty crammed before 9am in the morning on a weekday.

I have taken this route several times between 7:30 and 9am. It's crowded but never impossibly packed.

If the op is going to Tsukiji Market and not Tsukiji Station, she should take the Oedo Line to Tsukijishijo, which is the closest station to the market. It's busy in morning rush hours but after Roppongi, it won't be packed.

yes, Oedo will be most busy around Shinjuku itself. BTW, if your hotel is closer to

Tochomae Station then make sure to go the direction in which you see Tsukijishijo since you can both two directions and end up in the same place although one is a little longer.
