We found Hotel Limon in our Lonely Planet Guide. It was much better than we expected from the 'dusty faded glory' description. It is a very beautiful building with a lush tiled central garden. Indeed clean and cheap with a good location, but they yelled at us because we took a towel without asking, even though they took the towels in the first place way before check out time. Were very rude

We stayed here 2 nights in Oct. 2013. Location is very central, just behind the cathedral. A little bit of a climb to reach the Hotel, but not bad. Room was very clean & comfortable. Simple but clean rooms, and comfortable mattresses. Nice central courtyard. Free filtered water. Great price and location, just a block from the main square. 24 hour reception. Parking 56 pesos extra, 1 block away.
