There are only 3 levels in the hotel. I believe all rooms are able to see the lake clearly.

I think we had breakfast at 8:00. But you can agree a time slot. There are some time slots to choose from for dinner as well. I have no answer to your second question.

I must say that I don't know. They do have a private onsen that can be reserved at an extra charge. We did that and it was a great experience.
