I just booked a guided Vatican Gardens Tour directly from the Vatican website and walked through the museum at our own pace by ourselves, as the Vatican Gardens Tour included free entry to the Vatican Museums valid only the same day as you take the Vatican Garden Tour, as the free Vatican Museums entry is not valid the next day.
The Vatican museums are HUGE and really need a day all to themselves but you will suffer cultural burnout as there is too much too see!
I would buy a Vatican museum guidebook before your trip and choose beforehand what you want to see,and plan your trip well beforehand rather than have a guided tour of the museums which are vast, unless you make it perfectly clear to your expensive guide beforehand what you want included in your itinerary.
There is also Freetours Rome, you pay a 2.50 Euro booking fee in the website and it’s done by English speaking students who are excellent.
You tip them after your tour, around 20 euros per couple or even more and they are better than the some of the official tour guides, who can be too high brow,for my liking.
