Mnemba Atoll is supposed to be very good for diving.

Nice plan,
I think will have to split your nights by having at least one night in Stonetown in order to explore the World Heritage Site(Stonetown) and other at North East Coast or North Coast.
For Scuba Divers,we highly recommend to be at North East Coast or North Coast because these areas are very closed to the best reefs(marine reserved areas)including the famous Mnemba Atoll.
Otherwise,will take along ride or driver from other coast to one of those location

I just returned from a safari and great diving on Mnemba atoll. We never went to Stonetown or any other site in Zanzibar.
You would need to do at least this: make plane reservations to and from Zanzibar; get a shuttle of some sort to your hotel and back. I thought I would do it, but it was easier to ask my tour operator to do it.
